Valencia claimed their only title in the Spanish Super Cup at the turn of the millennium. The celebration came in 1999, when they defeated FC Barcelona in the competition’s former format, a duel between the league champions and the cup winners in a two-leg series.

The 1999 Spanish Super Cup took place over two legs, from August 8 to August 15, pairing the 1998–99 Primera División champions Barcelona with the 1998–99 Copa del Rey champions Valencia. The Valencia side, led by Héctor Cúper, captured the title on their first attempt by an aggregate score of 4-3. In the first leg, Valencia won 1-0 at the Mestalla on a goal by Claudio López, while the return leg at Camp Nou finished 3-3, with Patrick Kluivert (two goals) and Ronald de Boer scoring for Barcelona, and David Albelda, Juan Sánchez, and Rubén Baraja finding the net for Valencia. Barcelona was managed by Louis van Gaal.

Valencia subsequently finished as runners-up in the Spanish Super Cup in three other appearances: in 2002 to Deportivo La Coruña (4–0 on aggregate), in 2004 to Real Zaragoza (3–2), and in 2008 to Real Madrid (6–5).
